Can I make Conjugate Heat Transfer without using an enclosure for my PCB or shall I put an enclosure for the PCB?

Without seeing more details of your problem, I would make the general recommendation to include the enclosure. It will (in all likelihood) affect the airflow pattern around your PCB and heat generating components, which will in turn alter the heat transfer into the air.
If your enclosure is very complex or not defined yet, you could create a simple box using geometry primitives in SimScale, though you would probably want to draw something basic up in CAD w/ any ventilation openings included.
Have you worked through either of these CHT tutorials yet?
